Modern Bread and Bagel on the Upper West Side has AMAZING gluten free bagels, the best I have ever had. And all of their products are made in their entirely gluten free facility. It is a bit of a hike from BK, but worth it. I love Modern Bread & Bagel- it's all GF, with their own flour mix, from a chef/ owner whose husband is celiac. They have locations in Chelsea and on the UWS but also ship nationwide. Even my gluten loving husband admits that the bagels/ baked goods are great, so it's not just a "good enough" sub. HISO recommendation for local gluten free bakery - celiac friendly
It's only sort of local but I PROMISE it is worth the occasional trek to modern bread & bagel in manhattan (UWS, near AMNH). the bagels and most breads freeze well. You can place an order online in the morning for a scheduled pickup at a later time the same day. they also deliver / ship, but it's costly.
